Hello,
I am working in Poplar on an RNA-SEQ experiment. I have my expression data (in RFLK) for each gene, and my two treatments (Plus and minus a mineral). I have calculated the log difference between those treatments. Should I be working with the raw RFLK data or can I just work the Log difference (aka the fold change between treatments)?

just use log(2) fold changes. You did the right thing.
