Using MapMan

How does Mapman cluster genes in multiple comparisons?

I have three files from three separate experiments. Each file contain a list of differentially expressed genes. The number of genes in each file is not the same. When Mapman does the clustering does it cluster only genes that are present in all the three files? If that is the case then genes that show high differences in one time point and absent in other time points will be excluded in the clustering. Is that correct?
