i really donn't know how to do

i hava one tab-delimited file
the first column is some EST name of wheat
the second column is some protein name(best hit of EST's blastx result )
the third column is the description of the protein(second column)

one line of this file like:


Now the MapMan classification list like:


and i want to mapping the EST name of the first column to the corresponding functional classification of MapMan system

so how could i do to finish that?
i will be appreciate for any advice

can anyone give some hit?
i really have no idea about how to do

There are hints for generating custom mappings in the help, maybe Björn could give you some more details concerning this on monday

maybe check your blast cutoff.

Ok what you need is something like this
BINCODE<TAB>NAME<TAB>IDENTIFIER<TAB>DESCRIPTION
1<TAB>PS<TAB>CA483746<TAB>Adrenomedullin receptor
1<TAB>PS.lightreaction<TAB>CA483747<TAB>CGRP receptor

This you would be able to read into MapMan. To get to this, either you have to assign the categories manually, or based on alredy classified organisms.
E.g. by taking Arabidopsis and connecting to the same class if your wheat blast-hit against this protein is "good".

i made the example,not my experiment result
so that example maybe strange

i was thinking a method:
1.use the GeneCode of MapMan system(Ath_AGI_TAIR6)
2.export it to a .txt file(how to do that?)
3.mapping the protein of the second column to the AGI number of the exported .txt file
4.replace the potein name with my EST name of the first column

step3 and 4 could be done by perl script
i dont know how to finish step 2

could you two give some advice again?

ok if you know how to use perl to do all of that, it is very easy:

Write me an email and ask for the Mapping file.
You will then get it from me as a text , excel or xml file whatever suits you best.

You should only keep it confidential then and alert of us any mistakes we made in your area of expertise.
