you can use genes where you have counts in one replicate as well.
I understand you situation like this
you have e.g. two biological conditions Mutant and Wildtype for EACH of these you have two biological reps
Now you might have a situation like this

Mu sample 1: zero counts
Mu sample 2: 5 counts
WT: sample 1: 40000 counts
WT sample 2: 45000 counts

In this case it is very likely that you actually have not only a significant but also quite important difference. (assuming read depth etc is the same data etc pp.)
